I assume there is because some locations I apply to are asking for both. So what exactly is the difference between the two? What do you talk about in your cover letter and what do you talk about in your letter of intent?

I've never seen programs asking for both. I know of a program asking for a letter of intent and personal statement. Just ask the program, I'm sure they get that question all the time.
