Although I don't think missing a course puts you at a huge disadvantage it does say something about your dedication to the admissions commitee. Someone who completed ALL the pre-reqs was conscientious enough to plan ahead and take those classes, ensured they met all the requirements, etc. It would be unfair for someone missing pre-reqs to be treated equally to someone who followed the instructions and completed all of them.
