Yes, you are reading it incorrect.
'Of the 5,409 2011 osteopathic medical school matriculants, 5,363 (99 percent) submitted an application through AACOMAS. A total of 46 matriculants had never completed an AACOMAS application.'
Its just saying 46 people in the class of 2015 never filled out an aacomas application.
