Why fecal-oral route is bad?

Hi guys. I'm a first year student review a little micro before classes start later this month. I want to ask why organisms that are part of our normal flora such as E. coli in the intestines cause havoc when they are ingested again through the mouth? Seems to me like I'm just putting them back to where they belong. Thanks in advance.
