My med school has a program where I can take a year off and go to Harvard's or Johns Hopkins' School of Public Health (after applying and getting accepted, of course). I have a bachelor's degree in public health, but I didn't write a thesis or receive honors (you need a thesis to get honors).

Will not having honors in public health hurt my chances?

Doubtful. If you're super concerned eMail a member of JH's and Harvard's admissions department and ask them. I believe having competitive test scores, GPA and LORs would be more important.
