Yes, microtubules make up flagella and cilia which is the primary mode of locomotion in prokaryotes, so they do have microtubules.
 
The MCAT is not likely to ask this because it's yet to be determined. For now, the answer is no. However, there is extensive research that may suggest otherwise (you'll come up with a lot of science papers if you google it). And yes, bacterial flagella is made of flagellin. In contrast, eukaryotic flagella is made of microtubules.
