Currently, I am in an unofficial(my own) post bacc program. How do schools separate the thought process between the two GPAs. Say I have a 3.4 undergrad and a 3.81 post bacc. How would MD schools look at that? In other words, what would they be influenced by?

Postbac grades are listed separately from (and immediately below) the year-by-year college grades on the AMCAS transcript, but on the next line they are all incorporated into the cumulative undergrad GPA. If you have an upward grade trend in your postbac, that will be noticed, and will positively influence the evaluation of your file.
