I wouldn't let it shake you. Often interviewers don't actually really how they will rank you or how deep into their list they will go at the time of the interview. You might interview with someone who wasn't that impressed with you but will be even less impressed with a lot of other people over the course of the interview season. But it's certainly not the same as them saying "when you come here or wherever you choose to go".

I always took it more as "this program may not have the top-tier reputation, but we have a lot to offer and you should still consider ranking us high."
