I'm going to be submitting my AMCAS application in June. I will also be starting a research position in June, but in the middle of the month, whereas my amcas application will be submitted early june.

Can I still include this research opportunity on my amcas application even though I haven't started it quite yet? I think this is a very important part of my application since I will be researching for roughly a year until I would begin med school in fall 2014.

Of course! Just use the actual date you'll start and describe what you'll be doing. There's an option for an end date, too, which can be around the time you expect to start medical school. It's perfectly fine and normal to do this. You'll likely talk about it a good deal during your interview.
