What is the difference between the hospital commander and the hospital company commander. From what I have seen the hospital company commander are captains and the hospital commanders are COL or higher. Based on rank and position of company commander, does the hospital company commander have authority over a major, LTC or COL assigned to the hospital?

The Office of the Company Commander is the personnel shop. They take care of the paperwork of Officer Evaluations, Regular Leave, Medical Convalescence, Physical Fitness, etc. They don't have any real authority. A Company Commander can tell a more senior officer they need to report for training, take a PRT, pee for his/her country but if that officer chooses not to complete the given task, that matter is referred to the Hospital Commander for adjudication.
