How do top/mid tier schools look at multiple MCAT scores?

I've taken the MCAT twice...once with a decent score (88th percentile) and one in the 97th percentile. Will having taken it twice negatively affect my chances?
Looking at TX schools, Cali schools, and a few top tier (Stanford, Harvard)
GPA ~3.9

Your score will just bd looked at as more of the average between the two scores. So meat of your app should be schools with an MCAT range that's the average of your two scores and then you can add a few reaches that are in line with your new score assuming all your other activities are excellent as well. Post in WAMC to get more expert feedback
 
TX schools, I think, weighs the most recent score more. Harvard & Stanford get many applicants who score 97th percentile and above on their first try...
