Does one more hold more weight than the other or does it not matter?
I'm trying to figure out where to take organic chemistry 2 with the intention of acquiring a LOR from the professor.

I could take it at a 4-year university where the professor holds a masters or at a community college where the professor has a phd

Who knows you best? Letters are really important so get ones from professors who can speak highly of you to a considerable extent.

Don't take Orgo at cc it looks bad and I don't think many schools will even accept it.

There's only a few schools that flat-out do not consider community college courses.
