LORs for prelim and transitional year

I sent a letter written for prelim medicine program to a transitional year program. Do you think the transitional year program would throw out my application?

I'm applying to neurology, and I had requested the letter for prelim medicine programs at a time when I didn't know that I could use my neurology letters.
