At the end of the syllabus for the BS section, AAMC lists a biological molecules section. Isn't this stuff you go over in biology? It seems redundant. What are they looking for here? Like knowing saponification (orgo section) versus just knowing the structure of a triacylglyceride and what it does (BS section)???

Have you looked over MCAT-review.org? It gives you an idea of what they're looking for. Like IDing terpenes and extra reactions like the Wittig reaction. Maybe that might help?
