I'm studying from the EK books and I'm doing OK with the questions not based on the passages. But I'm doing really
bad on the passage questions in all the science subjects.
I think the passage questions are testing critical and
analytical thinking. Any suggestions on how you can
improve in this area?

yeah some questions are like that. The august 2003 MCAT had experiements in the passages and a number of questions were based on those. So you should be good in reading graphs, analyzing results, predicting trends, predicting results, and have an overrall understanding of the experiment.

I would suggest you read the passage and grasp what they are saying.
 
I realize that this may not work for everyone, but if I do too poorly on a passage, I will look at the solutions, wait a week or two, and try to do it again, just to make sure that I really understood the solutions. Wait long enough so that you forget what the answers were, though (this is a problem for me because the correct answers are blatantly obvious for a long time).
