MD and PhD academic record kept separately during MD/PhD?

    I'm just wondering if the MD and PhD portion of the academic record are kept separately during the program because I heard that some people with a Masters can have certain graduate courses waived. However, since medical schools actually rank and grade students and these grades are important for residency, how would the graduate course performance or lack thereof affect an MD/PhD?
