I need some advice from the good folks here, will taking a physiology class pass/np (not letter graded) count against a premed student during the application process?

I doubt it, as long as you have shown that you have no problem in other advanced science courses. Granted, you are forfeiting an opportunity to show them the letter grade you could have gotten. I would also be prepared to explain why you chose to take it p/f. I don't think it will hurt you, though.
