Question regarding ERAS and Chair letter

I submitted my ERAS application on 09/16 with letters assigned to all programs, except for Department letter because our letter writer has been sick for a few weeks. I was just recently told that I would get my Department letter today. So my ERAS application has been technically incomplete since most programs require Department letter.
My question is:
1. Would me submitting Department letter be treated the same as those who are just submitting their ERAS application?
2. Should I email individual programs to update them on the newly uploaded Department Letter once it's in?
3. I also just received my Sub-I grade and will request an updated transcript. Should I also email programs to keep them updated on my new grade?

I'm concerned because I honestly have no idea how programs go through applications. My application could have been marked "incomplete" and been sitting their unreviewd all this time.
