I know that some schools screen applicants out with a 6 on a section, however, if you retake the MCAT and you got a higher score on that section ( but the 6 is still there from the first time) do they still screen you out? just because you had a 6 once?

No way! If they screened you out for just having a 6 once, I'd be pretty suspicious. They have to be professional and fair.
