I still havent had my LORs sent out, so altho i have submitted my secondaries 5 weeks ago, I am still not complete anywhere. How late in the game am I, is this seriously gonna hurt my chances??

There are people who still have not finished secondaries yet. Compared to them, you're still relatively early. It all depends on what you define "late" to be. I think you may miss out on the Sept. and possibly the early Oct. interviews, but the interview season drags on until Feb. at most schools.
I don't think you're late at all. Most people (me included) haven't finished their secondaries yet. Some people haven't even submitted AMCAS yet (I would consider them late). Just send out your LORs as soon as possible and I think you'll be right where you're supposed to be.

I'm in the exact same boat. All the secondaries are done, but nothing is complete. And actually, I'm in a MS program as well, and my advisor there hasn't returned any of my recent e-mails about where to send the letter he's supposedly writing. So yes, I feel your pain...it's an anxious time, and I know you feel like every day is a lost chance or something. But remember, it is still relatively early, and if we're good enough to get in, we'll get in. Good luck, and don't get too stressed out.
