Should I have mentioned somewhere in my secondary that one of my letter writers is an alum? Or will they know that?

No. There is no point and mentioning that is not going to improve your chances of being accepted at that particular school. Let your letter writer speak for him/her self. Don't restate the obvious...
 
I did for a "why this school" essay. I like the idea of attending the same school as one of my mentors and it gave that unique connection that isn't on the website for everyone to put in theirs.
