I know it will be largely dependent on preference, but does anyone have advice on using OneNote and if it's better to copy a powerpoint slide (say 50-100 slides) into one page, or is it easier to split it up so that you have an individual page on the side for each slide and then just make different sections for each powerpoint?

I put it all on one page. It would drive me nuts to have to click a new page vs just scrolling down. There's also an add-on called Onetastic that allows you to reduce slide size (I typically do 50% which is their default) so it looks reasonable if you want to print and you don't have have to use type 30 font. I typically have my zoom at 130% on my SP3 and it's plenty large.
