I'm currently a sophomore and I have three solid letters from chemistry and biology professors, and I am sure that I will acquire a few more in the next two years. At this point, however, the only professor that I have a deep enough relationship with to ask for a letter that is not an obvious "science" professor (i.e. biology, chemistry, physics) would be my computer science professor from last semester. Do you think medical schools would accept this?

Well, considering computer science isn't science it should count.

There's no real answer to this. In my experience each school varied in whether it accepted engineering/comp sci letters as science or non-science. The only real solution is to call several schools you think you might be interested in and asking them directly.

There is no doubt in my mind that this would be a non-science letter.
