I vote for grade replacement. Numbers before course quality
 
I vote grade replacement and maybe throw a cool upper-level science course or two in there per semester to kind of advocate for both arguments. That way you're still saying, "hey I can handle hard science classes" but also replacing your lowest grades with, hopefully, solid A's. Plus, that way you won't get bored during the semester if you already know the material for a repeated course because you're learning new material in the upper-level class or classes.

If you have to choose one or the other though, I think grade replacement.

My advisor was frustratingly "wishy washy" on this topic as well, and this is what I did.

Just from reading on here (I haven't taken any Kaplan FLs, I've been doing EK FLs) it seems that most Kaplan users see a dramatic increase in score once they take either the real thing, or the AAMC scored FL, so at least you've got that going for you.
