No. Simply own it without making excuses if it's brought up, but otherwise don't draw attention to it. If they're wary of it, they'll ask you about it, and if they're not, then there's no reason to highlight a negative out of your own volition.
 
I ask because there was an incident regarding an assault that I was a victim of during my orgo 1 first sem. Then orgo 2 first sem an investigation into the incident was launched which was very stressful and unnerving emotionally and mentally.

Do you think if admission committees were to see that I retook orgo 1 and 2, along with knowing I also retook the mcat (502 to 511), they would notice a pattern of retakes and be concerned? Should I address that?
 
cGPA: 3.87 and sGPA: 3.85

Issue with academic record: I took orgo 1 twice (W/B) and orgo 2 twice (D/C+) - should I address this in secondaries and such

Other than that I have As in all chem and bio courses like gen chem, thermochemistry, orgo lab, chem/biochem 2, genetics, cell bio etc except b+ in molecular bio and b+ Biochem 1
Never, ever bring attention to a negative.
