I want to apply next cycle and haven't taken the 2nd semester of ochem. I do have 3 classes + labs I want to retake before applying to boost my GPA...would it be worth it to take the retakes first and say 'planned' for ochem 2 and take it next fall (after applying in june)? My GPA will probably look better with the retakes which I'd prefer. I have taken biochem and alot of schools let you substitute the 2nd semester ochem with it but that would be limiting my options.

I would do the retakes in spring so they can be calculated into your official gpa... medical schools just want you to have your prerequisites done before you matriculate so you can take ochem 2 in fall/spring

Do your retakes this spring to boost the GPA. Then you can take advanced organic chemistry next fall. I am currently taking my 2nd semester of organic chemistry and applying this cycle. So far haven't had any issues with it.
