So I've taken the MCAT last summer and did horrible. I'm retaking the MCAT in early June this time and I'm thinking of also applying this cycle. Should I submit my primary application while I wait for my 2nd MCAT? or should I wait until my second MCAT score comes back and then submit?

So do you mean sending in the primary application (and expressing interest for 1 school to save money) and have it verified while I wait for the 2nd MCAT score?
 
Verification can happen before choosing where to send it. I don't think you have to have any if I recall correctly, but yes that's what I am recommending so you know where you'll be competitive.

When you say you're thinking about applying this cycle, do you mean the '13-'14 cycle? It's way too late in the game to do that.

How horribly did you do on your first MCAT attempt? If it's like 18, then you might as well save your money until you get results back from the second one before even sending a primary application. At that point a few weeks won't make much of a difference.
