Am I at a Disadvantage if all my Pre-Reqs are Complete by Time I Apply?

I'm going to have the basics finished ( 1 year bio, 1 year chem, 1 year ochem, 1 year physics). But of course, there are certain schools that have the odd requirement here or there.

When applying to these schools, will I be at a disadvantage when I inform them I will be completing their required courses in the fall (I'll be applying July).

No. Requirements must be completed by matriculation, so even summer school immediately prior to starting in August would be acceptable.
 
While there are a few schools that want to see prereqs done by the time of application, the vast vast majority of schools only care if you complete them by matriculation, so no worries!
