All grades for a class must be reported on the amcas, even if your college replaces the grade on your transcript. Different rule for DO school, if I am not mistaken.

Your schools GPA will reflect the retaken grade. The AMCAS will reflect the average of the two grades. Thus, if you get an A on the retake and had C the first time, it will average out to a B (3.0). If you apply to D.O. schools, your retake grade will only show (count will be the better word).
I have no idea how adcoms like it when people retake classes. I personally think it shouldn't hurt any person.
I've spoken with a bunch of pre-med advisors, and they recommend that instead of retaking a class that you receive a C in, it is helpful to take the next course in the sequence. They told me that it is not as difficult to get a higher score the second time around, but if you manage to show you mastered the material in the next course in the sequence by getting a higher grade (preferably an A), it speaks volumes about your perseverance.
However, this only works if you pass the course with a C. If you didn't, it is obviously better to retake the class.
This is only one explanation that I heard of regarding this scenario, but I am sure there are others.
