I'm considering taking the MCAT before I will have taken the second semester of physics. Yes, I know not everybody recommends this.
To do this I will have to take it in August 2004. I will not take the second physics course until Fall 2004 (my senior year). I plan to graduate Spring 2005.
I'm not completely clear on the med school application timeline. Going by my above explanation, does this mean that even if I take the August 2004 MCAT and do well, and knowing that I have a strong science GPA, I will still not be able to begin the application process until 2005 because I will not be taking the second physics course until fall 2004?
I guess I'm just not sure at what point to begin applying, sending grades, etc.
No - assuming you can do well on the MCAT without the 2nd semester of physics, you can certainly apply during the 2004 application cycle (which would mean you'd start med school in fall of 2005). You do not need to have completed all of your prereqs before applying; as long as you indicate on your application that you'll be taking that physics course in fall 2004, you'll be fine.

On the amcas application you specify what future course you will be taking. As long as its only one or two of the required courses med schools really don't mind. As long as you take the courses before you matriculate. Just one heads up, if you do take the august MCAT, make sure every bit of you application is as complete as possible before you take the test. You want to minimize the time it takes your application to be processed. All your grades and course work certification can be completed before. Save yourself the hassle and have it all done. Good luck.

Vigils - I was curious where you'd heard about "only 1 or 2" required courses being okay to have not been taken before applying. Did you hear this from the Adcoms?
