Grades for classes taken for a masters degree would be listed separately under graduate GPA on the AMCAS application. Since med schools compare everyone based on the undergrad GPA, you would be better served to increase that number from a 3.3 by 1) taking post-bac coursework (in an official program, or unofficially on your own, by just signing up for classes), or 2) by delaying graduation for a year if it's not too late, and getting straight As in whichever option you pick.
