I am about to start dental school this coming August and while I know it is impossible to know if I want to specialize until I am in school I want to give myself as many opportunities as possible. So aside from getting good grades in classes what can I do in dental schools that would be most helpful in applying for residencies (I am thinking Perio specifically).

As of now I'm kicking around the idea of trying to get a dual degree in Bio-engineering while in school and melding this with research on implant materials or something along those lines. For those who have applied to residencies does this seem reasonable? Are there other things you would recommend? Again I know grades and letters of rec are some of the most important factors I'm just trying to brainstorm ideas.

Grades, board scores, and your interview are 99% of what they consider. I don't think the other 1% is worth killing yourself to get an additional degree (and a very hard one, at that).

I'm wondering how these specialty boards will become, now that NBDE is p/f.
 
My school will be pass/fail and so will the boards..... how do I stand out for OMS?

You take the NBME CBSE. It's the equivalent of the USMLE 1. The exam is only for oms. If you're at a p/f or p/f/h school, don't worry about that.
