My ambition is to get into practice in an academic setting. I applied almost everywhere with no response or with polite rejections (you are highly qualified but we don't have an opening).

I applied to community based hospitals and private labs and I got interviews from most of them.

It sounds now that I have to go to private practice.

My concern is : will this affect my chances to apply for an academic setting in the future?

No, you shouldn't. If you want to make a career in academics you need to at least get into a good department at least at the instructor level and work your way up. Going into private practice will make it harder to go academic in the future, for both you and them. For you because you will take a substantial pay cut and for them because you will have no record of academic productivity. What is your publication record right now? Maybe you should seek another fellowship with ample research time to beef it up. If you have a solid publication record already I would find it difficult to believe that you wouldn't be able to find a position in some academic pathology department. Of course, your area of specialization may have something to do with this as well.

Then again, this also sounds a little bit like a bait and hook troll question. If so, got me.

Be realistic!! If you have found no chance in academics so far, are you going to stay jobless or keep doing fellowships?? Just secure a JOB...at least for the time being and try to move from there!! Feel lucky that you got some interviews!!!!!!!!! Don't lose them!
