Do schools care when you take certain courses. For example, in my third and fourth year I have taken at least 2 upper year science courses and the rest have been courses ranging from lower to upper (requirements to finish my degree)?

I would imagine that it shouldn't be much of an issue. Just take the classes to graduate.
 
As long as you do well on your MCAT (meaning that you've either taken the pre-req classes or studied the material solely for the purpose of the test) I don't think any school would care about what order you take your courses.
