For example, proficiency in MatLab and programming in general, especially if the field of your potential PhD uses these skills extensively.

Wouldn't you be expected to have that proficiency from doing research in that field as an undergraduate? I don't see how it would confer you an advantage over other applicants.

No and nor should they. When you get older you’ll realize that skills are commodies that can be bought. The difference between a good and a bad scientist is relationship and vision, not if you can program python.
