a) taxes usually arent withheld from paychecks
b) you need to pay the g-man quarterly estimated taxes because if you have over a $1K tax annual tax liability the IRS penalizes you

Yes, (unfortunately), stipends are taxable income (depending if the state has income tax for low brackets) , just like any graduate student.
