If your official transcripts will be ready at the end of June, then by all means check daily with your school's registrar and rush those transcripts out the day they are available. Pay the extra money for the rush service, and pay the extra money for overnight express courier delivery, if that is an option. Pay by credit card or pay by cash so that your school doesn't have to wait for your check to clear. These are tiny minute details, but it might make the world of difference getting your transcripts in as early as possible. You never know.
In terms of contacting someone at Downstate, I can't help you there. Even now, as an accepted applicant, e-mail responses from them take several days. When they do respond, it's usually a one-liner, not filled with much information. Calling them on the phone is an option, but I don't think it's good as they are extremely busy. Whenever I call, I do it for a very good reason and I keep the conversation extremely short so that they don't get annoyed. No need to get on anybody's bad side. They specifically said NOT TO CALL in their letter, right?
