I already graduated…but looking at MSAR today, I realized that some schools require courses I didn't take (like Ethics, Human Physiology, etc.) What do I do? Do I just not apply to these schools?

Yep, pretty much. Or take the courses at a community college.

Can I still take these classes after I apply? I wouldn't mind taking them as a non-degree student at my university. But will I even be considered for admission when I apply or will they throw my app out because I don't have these classes listed on my AMCAS transcript?

Pre-reqs just have to be taken by the time you matriculate, so yeah you can take them after you apply/are accepted.

Oh that's good! So how do I indicate this to the schools? Do I need to send them a letter or note it down in my primary?

On your AMCAS one of the options for classes is "Current/Future" so you would list them there.

I addressed the fact that I hadn't taken biochem on all the secondaries at the schools where it was required and noted it as a planned future course, got an II and acceptance from one of the schools. At least you need stuff like psych, you can find that anywhere!
