So the fee assistance program allows you to apply to 16 schools for free but how does that work in terms of secondary fees. Do they wave the fee as well and if so does only the 16 schools you selected for fee assistance waive their fee?

You have to notify the school's admissions office though email that you've been approved for FAP and they should waive secondary fees.

Some schools will waive secondary fees. Some say so on their websites. You probably have to ask others.
 
I also got accepted for FAP but I dont think MD schools will waive you from secondary app because I dont see it listed on the FAP.

Schools under AMCAS will either wave or reduce their secondary fees. The FAP does not list it as a benefit, but if you go to the individual school's site you will hopefully see the disclaimers. When you fill out a secondary, the fee will either automatically be waived if you qualify for FAP or you will need to forward the FAP email from AAMC to the school's admissions before they will waive the fee.
