Ok so I applied to midwestern Chicago school back in 2011 to their DO program and I got rejected and I honestly had a change of heart to change to pharmacy (Not because it is "easier") because I got a job as a technician and I loved pharmacy ever since and I am applying to midwestern this cycle for the Pharmacy program. Is this a bad idea? Will they see that I applied to their DO program two years ago and hold it against me? Also on the supplemental application right above my pharmacy supplemental, it shows my old DO supplemental application. If anyone has any input on this, please let me know.

They might know if the departments work closely together. In your personal statement and on your application I would clearly indicate why you are changing from perusing DO school and wanting to get a PharmD. The work experience will be a plus. I know of several adcoms that take a desire to work in the profession seriously when evaluating applicants.
 
The best thing would be to ask the admissions person who handles the application as to whether your old DO application too would be used for the current PharmD application review. I don't think your old supplemental application for the DO program would affect your present application for the PharmD program. I don't think you need to mention this unless they ask in the interview. This is just my opinion.
