In EK book, it says " high energy bond is really a high negative energy bond"

High energy bond means when the bond is broken, it release a lot of energy.

What does this exactly mean by a high negative energy bond?

Did you read the book carefully? I'm sure there is a chapter on energy and such thing as Gibbs free energy . If the reaction releases energy it will have a negative delta G and vice versa.
