Would you C Fly to JFK and bus it to Stony Brook

Would you D drive to NYC, park and take a bus to Stony Brook

Drive. Parking in the city is expensive so you might just as well drive all the way there.

Another option would be going East to Connecticut and taking the Ferry down to SB to avoid NYC traffic. I think you can put your car on the Ferry and tow it to the Island. Pretty cool stuff. It's still a bit of a ride, though. Are you planning on staying over night on LI? How many hours are you away from NYC itself? If you drive through at the right time (Sunday mornings, and weekday mornings before 7-8) it shouldn't really take more than 2 hours to drive from NYC to SB. If time is a huge issue, then I would just fly for convenience sake, but that's just me.
 
Choice E is obviously the best option, so I can get your seat in the class of 2012!!! 😀😀

But really, drive all the way there. It is the most direct and probably the least tiresome of all your choices, except for D of course!!

I think your best option is to drive directly to Stony Brook. You don't actually go through manhattan, you actually go around it via the bronx, so it's not that bad. Public transportation is close to non-existent out here in Long Island, and bus services are very slow and far between. Second best option would be to fly into MacArthur Airport which is about a 20 minute car ride to Stony Brook. I would suggest renting a car at the Airport though if you can afford it because I would imagine taxi service to the school could become pricy.

You can take the LIRR from the city to the Stony Brook stop on the Port Jefferson line.

You could also fly in to one of the airports (JFK would work I think) and take the LIRR from there.
 
If you have access to a car, drive yourself straight there. Any other way of getting there from central NY will probably take you just as much time because of all the transfers involved (Mac Arthur plane to car/JFK plane to LIRR/car to bus/etc.) and become somewhat annoying. LIRR Port Jefferson line doesn't run that often in that direction and is a pretty long train ride (1+ hour).
