Ok so I'm submitting my primaries this weekend. If I have the AAMC fee waiver can I submit primaries with one school, then add the rest of the schools later when I get my new MCAT scores? Will my fee waiver still be valid for 14 schools If I submit with one school now, and add the rest later?

Yes, your fee waiver will work for the first 14 schools, even when you don't select them all at once.
