If you retake a class

If you get a C, retake the class and get an A my school says you have to "petition to get the other grade replaced"

Does the application used for schools count all grades recieved for a class, or do the schools litterally erase the bad grade for the new one becuase you "petitioned" for the better grade.
 
What your school does for replacing grades does not effect your transcript in a way that you're hoping. If you're getting a bachelor's from that school, then your bachelors and GPA will reflect your GPA without the C.
But when you fill out the PTCAS, or any other grad school application I'm aware of, they want to know every course you ever attempted. They will also count that C as part of your GPA.

The point is to master the material though, so don't think a grad school is going to overlook your accomplishment of an A just because you took the course twice. In the end, you learned what was required of the course.
