I received an incomplete on my official transcript
* My school is the blame*.

The administration provided me with a letter, that I should send to the residency program explaining why I got an incomplete.

I know for a fact that my official transcript hasn't been received yet.
should I :

Send the letter now ? or wait until they bring it up ?

I think I would send it now, and maybe include your own letter with it explaining why you're sending the letter. I know one of the programs to which I'm applying allowed additional information to be included with packets if an applicant felt there was something the committee needed to see before making a decision on who to invite for interviews. I would rather have the letter from your school sent to explain that now, rather than taking a chance on missing an invitation do to an incomplete.
