I'm not sure how many of you out there in this field is with a green card, but I'm starting to panic because about a half of the sites that I'm thinking of applying require citizenship and those are all not VAs. I know years ago (like in 2010ish), sites would categorize permanent residents with citizens, but I guess it's not like that anymore. Is this "citizenship only" a set rule? Or can I potentially find a wiggle room by contacting each site I'm interested in applying?

It is unlikely that they will wiggle for your personal case. The reason for their rules may be tied to state funding requirements, it may relate to state/federal law for the specific agency, or it may be specific to a rule made within the site by the administrations. Doing a case-by-case review of application processes to determine exemptions would be a logistical nightmare. If I were you I would assume that if they explicitly state that they don't accept someone, that is likely the rule they will go by.
 
Contact each site. Some sites may use "citizens only" as a way to indicate that they aren't able/willing to deal with visa issues on behalf of applicants, but forget that there are options other than "citizen" and "here on a visa".
