Its pretty easy. You can just transfer it by USB onto the Kindle. The updated software (either 2.0 or recently released 2.5) allows you to organize things into collections which tames things. The real problem is that you can't edit them. You can annotate them but my understanding is you can't annotate all PDFs. One of the principle reasons that I just picked up the IPAD. BTW Kindle software works on the IPAD.

Thanks a lot - the I pad is in my "differential" but I am concerned about memory - how much you can storage on the internal memory or SD?
Or micro SD?

The IPAD has three different models that primarily differ by Memory (16gb, 32gb and 64gb). I went with the 64gb 3G version. I don't intend to use the 3 G part but its there if I want it (no contract required). As far as memory I have around 500 songs 6-7 movies and still have around 50GB left. To put it into perspective the surviving sepsis PDF is around 708kb with tables. I could put 10,000 copies on the 16gb version and still have room left.

Movies on the other hand take up 1-2 GB per movie. You have to be kind of judicious here. I just bought the IPAD but I noticed Top Gear Season 13 took up around 9GB of memory.

The other option for movies is to rip them from DVD. You can get a DVD down to around 630mb and it still looks good.

One strike against the Kindle is that it won't work with .epub files. Google Books has tons and tons of free books on-line that are out of copyright, but I think they're all in Epub. The iPad and the Barnes and Noble Nook both support epub which is nice.
