So one of the PIs I've worked with closely also taught me in a few classes. I chose him, along with others, to contribute to my committee letter. Since MD/PhD programs tend to ask for PI letters in addition to the normal MD-only letter requirements (which afaik is the committee letter), would my PI have to write a separate letter addressing my potential in research, or can he incorporate that part into his share of the committee letter?

One letter is fine. I did research under a couple of my professors and I assume they talked about my academic and research ability in the same document.

Committee letters are typically attached with the original letters from the faculty. A second letter addressing or expanding on your potential as physician-scientist might be helpful.
