I was wondering if there was a list somewhere of the costs of secondary applications for each medical school? I will be using the fee assistance program waiver and want to make the most out of the 14 schools I can choose to have waived.
 
All of them are listed on the MSAR.

I'm pretty sure that most schools will waive the secondary fees if you are qualified for FAP by AMCAS. Once you are done with the primary, it is school dependent on whether they will waive the fee or not for the secondary(haven't heard of one that wont). So, it won't be limited to just 14 certain schools, assuming you are wanting to apply to more.

They're in the MSAR. You should have received a free copy of the MSAR when you got the FAP.
 
The only two schools I know of that do NOT fully honor the fee waiver are Howard and Tulane (Tulane reduces but does not waive the secondary fee).

So I'm not limited to 14 schools for the secondaries under the fee assistance program, but those 14 were just for the AMCAS primary applications that were sent to each school?

Correct. AMCAS pays for fourteen primaries. They do not pay for secondary fees, but nearly all schools will waive their secondary fee for people who have qualified for FAP. It doesn't matter how many schools you applied to at that point; the school will see you have FAP and will waive your fee. Usually they do it automatically.
 
Wow what a blast from the past! Yeah I got clarification on this thanks to TheMightySmiter and thought the order that I applied to schools mattered in terms of the FAP fee waiver, but it doesn't. All of the schools I applied to had no secondary fee with the FAP, including Georgetown that GandalfTheWhite mentioned above. Could have changed this year though
