For my science faculty LOR, I'm planning on using my professor for Biochem who is also my PI. Is this alright, since he's had experience with me both in a classroom setting and in a research one?

Yepppp. Not only is that okay, it's fantastic. this person will be able to give committees a cross-section of you over a longer. Of time and across multiple environments.
